Overlap handling of 3d boundary layers

I am having some trouble dealing with overlapping 3D elements after using extrudeBoundaryLayer on a 3D geometry. If two faces are close to each other, the boundary layer will extrude on both surfaces and cause overlap. I want to either relocate nodes / merge elements that are overlapping, or simply identify overlapping elements and delete them. However I am pretty stuck because the extrudeBoundaryLayer is not an opencascade kernel, so I can't do boolean operations. I would greatly appreciate your advise on how to approach this problem.
