Try to delete the intersection surface of two cylinder but still can see that surface in visiblity

I have two cylinders, they are stacked, so the shared part is a surface, I want to delete the surfaces so that they won't cause trouble in future simulations. So I created them and then deleted the surface then made them a union.
But I still can see that surface in visibility, BTW I need the identification for the shorter cylinder for further simulations Thanks!
