How to cut a volume using surfaces that do not touch one boundary of the volume

Hope being healthy. I have a box and want to create subdomains in this box. I want to use surfaces to divide this box. For one division, I am using a big surfacewhich is touching borders of the box and cuts it successfully. But for another division I am using several surfaces and the problem is that these surfaces are not touching the boundary of that domain in one direction. In fact, it is a very tough task for me to create another surface in that border. As my fig shows, I have several small surfaces and close to the border, I miss points to create surfaces. I do appreciate if anyone give me some hints on how to sut the volum using surfaces that are not in contact with one border of the volume. I tried setting gmsh.option.setNumber('Geometry.ToleranceBoolean', 0.001)
but it was not successful. I am using Python API of gmsh version 4.7.0
